In Episode 1 of Superman and Lois Season 2 - What Lies Beneath, because of disagreements with Superman, the US Department of Defense decide to use some gifted students with superpowers to wear the S crest as a new team to replace Clark Kent in rescue missions.

The person who now communicates with Clark on behalf of the Department of Defense is no longer General Sam but Lieutenant Mitch Anderson (Ian Bohen). Before that, the two sides had a disagreement when Superman saved a sinking North Korean nuclear submarine and placed it back on its territory; meanwhile, the DoD believes that Superman should have brought the submarine to the US.
The two 15-year-old boys of the Clark family enter their stage of passionate romance. While Jordan follows a romantic love with Sarah; then Jonathan has a more sexual approach with his new girlfriend and the two soon pull each other into bed half-naked.
Clark and Lois continue to argue about the two boys' love affairs. While Clark considers it just normal for 15-year-old Jonathan to go to bed with his girlfriend; Lois takes the matter seriously.
After 3 months on the new earth, Natalie Irons (Tayler Buck) can't fit herself in because no one here knows her, even though on the other earth, they (actually their versions) were close to her. Lois decides to accept Natalie as part of her family.
Lana enthusiastically campaigns for the mayoral election of candidate Daniel Hart. She hopes Daniel will beat Mayor Dean, who played a double game with her family in season 1.
The Smallville experiences rumbles as large as earthquakes because of the activity of a mining site. At the end of the episode, a mysterious figure emerges from the depths of the mines - as if emerging from the ground.
In recent rescues, Superman suffers unexplained pain and loss control of his power.
